Uneven Tiles From Overlay. What To Do !

Hi all,

Just got a premium flat and decided to overlay only the living room and walkway. However, the flow into each bedroom would have uneven flooring. My contractor put a trunking to conceal. I really think it is very ugly. Any advice as to what else I can do to improve it asethically? TIA!!
