Usually architect will stay around since you hired them. Is yours design and build? If so contractor hired architect. If one gone the other will follow. You can try contacting them directly if you need help with the submissions etc.

When I changed aircon the trunking was also changed because the new aircon guys would not give any warranty for leaks etc unless the trunking was changed

how are you enclosing the roof garden? if it is totally enclosed, the MCST may stop you from doing so because (1) it affects the facade of the building; and (2) it may cause the GFA of the development to be exceeded. also, not sure if you can change the position of the WC so drastically.
